1)铜绿假单胞菌

铜绿假单胞菌(Pseudomonas aeruginosa, PA)是社区获得性肺炎、医院获得性肺炎及其他院内感染患者中分离到的最常见的革兰阴性杆菌之一1,2,3,且感染后有极高的死亡率,尤其是多重耐药的铜绿假单胞菌4,5。近年来随着抗生素的广泛使用,临床分离到的多耐药和泛耐药铜绿假单胞菌的比例明显升高,使得临床抗生素选择愈加困难,进一步恶化了铜绿假单胞菌重症感染的后果。而新型抗生素研发周期较长,现有经验证明新型抗生素也不能解决耐药问题6。铜绿假单胞菌的致病性较为复杂,包括细胞壁成分诱发的炎症反应,和通过释放I-IV型分泌毒素等导致机体细胞的损害。在慢性感染的过程中,铜绿假单胞菌会发生一系列适应性改变,如代谢变化、环境应激的响应、抗生素耐药和耐受、毒力、生物膜生成和生长速率等,这需要基因表达的一系列精确调控7。大量证据表明,细菌调节RNA在转录和转录后水平调控基因表达具有重要的作用8。然而,抗生素的使用诱导铜绿假单胞菌耐药性产生在转录后水平的调控尚不完全清楚,如膜孔蛋白的表达下调和外排泵的表达上调机制等。耐药表型的调控机制是否会同时操控细菌的致病力仍有待进一步研究。

2)表观转录组学

表观遗传学(Epigenetics)是研究非基因的核苷酸序列改变所致的可遗传的基因的变化的一门遗传学分支学科,包括DNA甲基化、基因组印记、基因沉默、休眠转座子激活和RNA编辑等9,10。表观遗传学补充了经典遗传学“中心法则”,与核酸相比,表观遗传信号容易受到环境因子的影响,兼具遗传性和可逆性11。根据研究对象分为表观基因组学(Epigenomics)和表观转录组学(Epitranscriptomics)。表观转录组学主要以RNA为研究对象,研究RNA水平的表观遗传学现象,主要关注RNA的化学修饰对基因表达和功能的影响。mRNA转录后修饰主要有NADm1Am6Am5C、假尿嘧啶(Ψ)、A-to-IC-to-U等类型。m1A会造成沃森-克里克键断裂,阻碍碱基互补配对12m6A降低碱基配对的稳定性10m5C则增加碱基互补配对的稳定性13;假尿嘧啶核苷连接核糖的位置与尿嘧啶不同,尿嘧啶为N-1而假尿嘧啶为C-514,15A-to-I是在腺苷脱氨酶催化腺苷(Adenosine)脱氨变成肌苷(Inosine,与胞苷配对)造成了碱基的改变16,17C-to-U则由胞苷脱氨酶催化胞苷(Cytidine)转化为尿苷(Uridine)。A-to-IC-to-U因其可引起非同义突变,改变翻译后的氨基酸种类,从而改变蛋白质的结构与功能。

测序技术的不断进步,使真核生物中m6Am5CA-to-IC-to-U的分析分辨率已接近单碱基水平18-24,而原核生物mRNA转录后修饰如何影响生物学功能至今尚不明确。过去认为,原核生物的转录与翻译几乎是同时进行的,细菌的mRNA没有特殊的转录后修饰。2014年在大肠杆菌(E.coli)转录组中发现了烟酰胺腺嘌呤二核苷酸(NAD)修饰的mRNA25,表明原核生物的mRNA也存在大量修饰过的核苷酸。2015年,芝加哥大学何川团队使用超高效液相色谱-三重四极质谱联用仪,测定了大肠杆菌等7种模式细菌中的m6A/A比值,发现细菌转录组中均存在不同程度的m6A现象。其中70%m6A发生在开放阅读框(ORF)内,并且所有被修饰的序列都是以GCCAG排列,这与tRNArRNA所呈现的规律不同,说明对mRNA进行m6A修饰的是另一种未知的酶26。通常编码mRNA修饰的酶对细菌表型影响不明显,从而增加了研究mRNA修饰的生物学意义难度,因此许多种类的mRNA修饰的生理功能仍不清楚27

3)转录后A-to-I修饰

mRNAA-to-I修饰被发现广泛分布在人类细胞中,特别是在Alu重复序列中发现了至少160万个可编辑位点28A-to-I编辑可以防止抗病毒先天免疫感受器的异常激活29。宿主细胞可依靠RNA修饰水平的高低来识别出自身和病原细菌和病毒的RNA30,而修饰后的RNA会减小Toll样受体(Toll-like receptors, TLRs)的信号传递强度,从而逃避宿主免疫系统的攻击31-342014年,爱丁堡大学O’ Connell团队报道病毒通过招募宿主RNAA-to-I编辑系统逃避RIG-1介导的免疫蛋白的识别,并证明A-to-I修饰酶基因ADAR 1的突变导致Aicardi-Goutières综合症等一些先天免疫疾病的发生35

西北农林科技大学刘慧泉/许金荣课题组在2016年和2017年证实,尽管真菌缺少RNA腺苷脱氨酶(ADAR),在禾谷镰孢菌(Fusarium graminearum)和粗糙脉孢菌(Neurospora crassa)中仍存在A-to-I编辑现象,并在全基因组中鉴定了A-to-I编辑位点。值得注意的是,真菌中A-to-I编辑位点主要发生在编码区域,多数A-to-I编辑事件导致非同义突变,并受到正向选择的作用。真菌中的A-to-I编辑具有阶段性和普遍性,在粗糙脉孢菌中,A-to-I编辑通常与RNA沉默、DNA甲基化和组蛋白修饰的基因有关,包括sad-1sms-3qde-1dim-2等,50个假基因(Pseudogene)需要A-to-I编辑来编码全长蛋白以避免过早终止3637。与动物细胞不同,真菌中的RNA编辑酶优先靶向发夹环中的A,此作用类似于tRNA的腺苷脱氨酶靶向的tRNA反密码子环。

2017年,以色列希伯来大学的Pilpel团队第一次在大肠杆菌上发现了15A-to-I编辑现象,并鉴定其催化酶为TadA,对hokB基因的A-to-I编辑的研究表明,A-to-I对细菌的毒素-抗毒素系统的功能具有一定影响,使细菌在高菌体密度的情况下提前死亡38。值得一提的是,在OGEE数据库(The database of online gene essentiality)中检索可知tadA在大肠杆菌中是必需基因(Essential gene),但在枯草芽孢杆菌(Bacillus subtilis)、铜绿假单胞菌(Pseudomonas aeruginosa)等模式菌株中均为非必需基因(Non-essential gene),考虑到tRNA反密码子环编辑的重要性39这暗示在一些细菌中可能还存在其他基因在起着类似A-to-I编辑酶的作用

A-to-I编辑与生物体对环境的适应性相关,在动物中,由ADAR介导的保守的非同义编辑似乎更多的发挥着有害突变的修复功能,即将基因组上的碱基GA有害突变,在mRNA水平上修复为I,以修复突变,所以这样的编辑相对于突变前并没有提供额外的适应性。在细菌中,原本负责tRNA A-to-I编辑TadA,同时负责mRNA编辑,虽然仅存在15个编辑位点且该编辑事件更像是TadA脱靶于mRNA所造成的,但是该编辑事件却是十分保守的40。我们知道铜绿假单胞菌非常强的耐药性和致病性,当在抗生素和宿主免疫的胁迫下,细菌对抗生素及宿主免疫的应激性和适应性是否和保守的A-to-I编辑事件相关,由于细菌作为原核生物相比动物具有更高的进化速率,在基因组上发生的害突变,更有可能通过DNA水平的回复突变直接修复,或者被未突变个体直接淘汰41这也就暗示存在于细菌中的mRNA编辑事件对于细菌更可能存在适应性作用。

前期研究通过对NCBI公共数据库中铜绿假单胞菌PAO11216个转录组数据进行分析,共在2704个基因中鉴定到了4593A-to-I 编辑位点,其中非同义编辑事件占76%左右,存在非同义编辑基因占总基因的86%左右,表明在PAO1中存在大量的A-to-I mRNA编辑事件,并且普遍改变遗传信息。

这些结果说明,转录后A-to-I修饰是细菌必不可少的生理生化过程,然而,细菌的A-to-I编辑现象是否普遍,A-to-I编辑对细菌生活史的哪些生理过程进行了调控,在细菌生长、应激反应、与寄主相互作用等重要生理过程的意义是什么,还有哪些酶参与了细菌的A-to-I编辑过程,目前尚不清楚。
